How to beat Muffet without killing her?
The battle takes place mostly in Purple Mode. Muffet may be spared by waiting or consuming a spider item (which may be bought at the Ruins). She does not fight if an item was bought at the Spider Bake Sale in Hotland and if the protagonist is on the Neutral or True Pacifist route.
Option 2: Wait her out. If you have to SPARE Muffet manually (because you couldn't afford the Donut or the Cider), you need to wait long enough (17 turns) until Muffet receives a telegram from the spiders in the Ruins who will explain that you are not evil to spiders.
If you buy an item from Muffet in Hotland, she will refuse to fight you, which skips the battle entirely. However, her items cost nearly 10k gold. Another way to avoid the fight is to use a spider doughnut/spider cider during the fight with her.
The easiest way to beat Muffet is to buy a Spider Donut (or Spider Cider) in the Ruins and then keep it with you until her fight. If you eat it during her battle, she'll realize that you don't actually hate spiders, and end the battle early.
You have to use Dog Residue and sell the Dog Residues it generates, then use it again and sell again until you get 9999g. You can only sell to Tem Shop.
go to sans's hot dog stand and stock on hotdogs. Eat one every other turn. When muffet spares you, accept.

Keep opting to Spare her - never attack - and eventually she'll give up the fight. It may take a while, but you'll eventually succeed this way. Her rain of fire is best avoided by staying in the middle of the box and trying to match the rhythm of its side-to-side movement.
You will be poor. Nothing happens except you lose all your money. You waste money. You got: Nothing!
The only way to spare Mettaton in a pacifist run is to "fight" him using the Act menu. Your heart cursor will be the yellow shooter type, and you have to shoot Mettaton's heart when it is available. After enough hits, his arms and legs will fall off, and you'll be able to end the battle.
Does Temmie armor ruin the game?
The protagonist cannot obtain this on a Genocide Route as the option to pay for college is replaced with premium Temmie Flakes. After unlocking the Temmie Armor, Temmie explains that while the armor is amazing, it can and will ruin the experience of combat.
There is one jumpscare in a Genocide playthrough. Specifically, at the end, if you choose the "DO NOT" option. In the True Lab section of the game in a Pacifist playthrough, you encounter monsters who have disturbing appearances and speak in a cryptic manner.
Mad Mew Mew
Choose to 'Act' and 'Touch' her three times and she'll challenge you to a battle. She will split your soul and you will need to move both sides to the relevant colours to dodge her attacks. During the battle she will reveal where she came from and how she came to inhabit this body.
In order to beat Muffet, you need to survive for a certain number of turns. I think it was 17 turns. Sans's illegal hot dog stand is easily accessible by taking the Hotland elevator to Right Floor 2. If you go one screen left from the hot dog stand, you can fight some enemies for gold.

You will need to have murdered 20 creatures. After you've met the quota the next random encounter will look like this, with the text "But nobody came." Head back to the branching room and exit north where you'll reunite with Toriel who will take you to her home.
Undertale has a variety of endings, depending on your actions over the course of the story. These actions are essentially who you spare and kill on your adventure. They essentially fall into three categories - Pacifist (sparing everyone), Natural (some healths) and Genocide (kill everything).

The donut is only needed to skip a boss. Otherwise you just have to endure the boss fight and they will spare you after the third Cupcake attack.

What happens if you buy from the Spider Bake Sale in Undertale?
If the protagonist buys an item from Hotland's Spider Bake Sale, Muffet will not engage in a fight with them. If the protagonist buys the Spider Donut or Spider Cider from the Spider Bake Sale in Hotland on the Genocide Route, Muffet will acknowledge the generosity but engage in a fight regardless.
Using a Spider Cider or Spider Donut during Muffet's fight immediately makes her spareable. Buying a Spider Cider from the Spider Bake Sale in Hotland prevents the fight with Muffet entirely, except in the Genocide Route.

Mettaton is male.
His pronouns never change, but some people believe he must have been a girl because his bedroom is pink (case in point: a comment on this answer). There is nothing in the game to suggest he was ever a girl (if anything, ghost-MTT was probably agender, like Napstablook).
Royal Guards
Run into it around 5 times and he should take his armour off - if you don't get it enough times you'll need to clean him again. Now you need to choose RG 01 and whisper to him. He will confess his feelings to R2 and you can spare them so they can leave to have ice cream, ending the battle.
