The secret ending in High on Life can be unlocked after completing a specific bounty. But to unlock the secret ending, you'll have to play through most of the story first.

When You Can Unlock The Secret Ending

You can unlock the secret ending after completing the Nipulon Bounty, the second to last bounty you'll need to complete the game.
How To Unlock The Secret Ending
Now that you've completed either the Nipulon Bounty or Garmantuous Bounty, you'll need to return to the teleporter and select the second option with all the worlds.
After that, select Nova Sanctus and go to Clugg's Office.
Now that you're in his office, walk towards his desk and grab the key card by his computer.

As soon as you grab the key card, go back to the teleporter at your house and travel to the Human Haven in the Unknown Sector.
When you arrive in Human Haven, you'll have to look up and begin to jump on the platforms above you. To do so, you'll need to use your Jetpack <meta />to get to the higher levels.

You'll then reach a platform with a red light and a closed door. When that happens, look up, and you'll see a flashing red light. Use your Jetpack to fly toward that light.

Once you reach the top, follow the path, and you'll reach a door with a No Trespassing sign. You'll have to use the key card you got earlier to enter the door.
When you enter the room, you'll receive the Sequel-Bait achievement, and up ahead, you'll need to use Sweezys ultimate to get past the vents ahead.
Continue to follow the main path; eventually, you'll reach the scientist. When he's done talking, Kenny will joke about how we'll have to wait for a sequel to see what will happen.
You'll see Cluggs workers waiting for you outside when you leave the room. They'll explain how they'll do everything they can to help you and the human race. Once they're done talking, you'll be able to leave the Human Haven and return home.
